If this is the part you mean, some skills just don't go away and therefor block every other skill below it, there's nothing you can do about it as far as I know.
Basically everything on your skillbar when you're out of combat blocks everything below it to hide the lock icon under them I think.
Only way to be sure it to test though, SF V seems to work just fine for example but that's probably because it's charge based.

Might be hard to draw a concrete line on what counts as a big enough advantage to not allow it though if you wanna be consistant, but I'm with you on this one that the archer instacast shouldn't exist.

Yeah should be, I haven't played around with warlock XML so I can't guarantee anything but you should find 3 different numbers for those 3 skills so just remove the two you don't want.

Delete your XML64.dat (or xml.dat for 32 bit client I THINK) and do a file repair/launch the game and let it redownload the xml. Then you're back to square one before you applied any addons.

There are a couple of thorn strikes in the code, you might've just missed some. As far as I know the skill that's higher up in the XML always have higher priority if you can cast both so I think it's worth a second look.
Isn't this just cause Thorn strike is higher up in the XML than Petal storm by default, and since you aren't changing things around and only adding auto cast Thorn strike will have a higher priority than Petal storm.
Might solve the issue by just adding an instance of Petal storm over Thorn...
Third party programs, the guy below you posted an Autohotkey macro but you can use others like logitechs gaming software has a macro function if you're into that, you'll probably need to modify the macros you find slightly since the programs are usually a little different in how they read macros.
Not to curb your enthusiasm or anything but I think Doom n Bloom is actually one of the skills that cover everything below it because it doesn't go away when it's on cooldown.
Call me out if I'm wrong as I don't play summoner but it looks like it'll be an issue.
