The Alpha layer is in black&white, so no you paint black there.
When you have the view to show both, the alpha layer is transparent-red, so you can see what you are doing.

But my best recommendation for features you have seen and want to recreate, get the mods, open them and look how they did it.

Well, N stomach and leg, the parts where it gets blueish. S, my bet is on the alpha, but maybe make the skin a notch darker.
Probably going to be a lot of detail work with trial and error.
Not really, you could try so smooth things out, make the transitions less obvious.
But at the end of the day, did you just paint skincolor on a piece of cloth and it will stick out.
I tend to just copy and paste the D File in the S file and then resize it, maybe cut the Skin part, darken someparts or other thingys.
If I remember correctly the swimpants dont use cloth but metal in the M File, change green to blue where applies.

Took me a while to figure it out, as mine worked without a hitch.
I've found two possibilities which might solve it.
When you have never exported anything with the UPK Manager, do so. Just anything will do.
Use the File Structure the Manager gives you, after exporting something, when you are...
Never seen that Error, sorry.
You can see and change the export path in the Settings, everything in the Export Folder will appear in the Rebuild tab.
I recommend a extra Folder in there, so you don't mix things up.
